It sees them fine, but fails when it tries to excute them during a
rip/encode? What error does it give? Are you entering the entries
manually, with a leading / (e.g. /usr/bin/transcode) ?

Try starting dvd::rip in a shell and copying the output it provides.

USE flags shouldn't make a difference... if it's not finding the
commands, it might only be an environment issue (such as the PATH
variable, but yours seems to be fine).
