I think this will never be possible, since transcode's cluster mode
depends on dividing the VOB stream into n chunks on fixed boundaries (on
a per PSU basis to be exact) and does some weird magic to get A/V
synchronisiation handled.

This wouldn't help, since this is no dvd::rip restriction (which could
be fixed on a Perl level), but a transcode restriction. I doubt it's
technically possible to solve that at all (it's not transcode's fault -
far from it transcode's cluster mode is real magic...).
